How does most popular files section actually work? On my site among these most popular photos is a photo which has less downloads and less royalty than another one of mine being uploaded within last six months, which does not appear in the most popular files.

Any ideas why is that?

I think your are talking about your own homepage here, not iStock's most popular.
I have also wondered about this. Maybe the number of views is considered, as well as downloads; maybe there is some adjustment for more recent downloads/views counting for more than older ones.

yes i meant own most popular files on own istock homepage. And it cannot be 3 months, because a file older than 3 months was there yesterday and today was substituted by another file which is also older than 3 months but has less downloads, royalty and visits.

It does not go by total downloads from the first day it was uploaded.
Images that have been downloaded the most often in the past six months are featured.
So you could have an image that has total downloads of 100 over one year (with 10 D/L's in the past 6 months) get pushed out by an image that is only 1 month old with 20 downloads.
