Anamorphic video and Mov Header

I encoded a video using mencoder to mux the MJPEG into the mov container, but mencoder does not have an option to set the anamorphic header as the source (telecine transfer of 8mm film) is.  Should I stretch the vertical to correct the aspect and maintain 720x480 and upload as square, or do I need to find another muxer that can put a MJPEG into mov with the anamorphic header?  I take it iStockvideo does not take 640x480 square pixel for NTSC.

I suppose that don't have Final Cut or Compressor (which do this)... I was going to suggest Mpeg Streamclip, but I did not find anamorphic in their help section.
